IMHO this should be translated as 'prorated shipping fee', under the assumption that either 'Pauschale' in this case essentially means that the fee is not based on the actual shipping costs (i.e., it is calculated as a percentage of the order value), or the author didn't think about what 'Pauschale' actually means ('Frachtkostenpauschale' is such a cliche, if a single word can be so designated, that it probably is understood to mean simply 'shipping charges' or 'shipping fee'). As Robert said, a pro-rated flat fee or charge is a contradiction in terms.
